What part?
The estuary is saline but not navigable, the gorge is too steep, and the transport infrastructure for a city up in the hills would be much more expensive.
I'm sure some "modifications" back in the day would have been possible

You're forgetting two things:
Firstly SA's perilous financial situation: construction of the Adelaide Gaol nearly bankrupted the colony - only the discovery of copper ore saved it.
Secondly there would have been no advantage in doing so. It offers no significant advantage over other the port facilities that were built.

Seaford rail extension over the Onkaparinga River, in Adelaide's south, on target
Work is on target to complete one of Australia's longest rail bridges within a year.
South Australian Premier Mike Rann inspected the Seaford rail extension today which includes the 1.2km bridge over the Onkaparinga River, in Adelaide's south.
It features 21 spans placed 53 metres apart, making it longer than the Sydney Harbour Bridge.
"The concrete piers for the bridge range in height from 22 metres at the northern end to 13 metres at the southern end, providing an average bridge height around that of a six-storey building," Mr Rann said.
The bridge is part of the $291 million rail extension project which is included in the SA Government's plan to spend $2 billion upgrading public transport

No They Haven't. I was down having a look this morning and there's been no movement on that.
Would be quite interested to know if anyone has an idea on when this might start happenning, would be a sight to see I think, Although very slow sight I suspect.

Drove past and had a look this evening (19th), and the span has moved, the Steel "nose" attached to the span is now just overhanging River road. It's got a long way to go to reach the first Peir.
Wonder if it stopped there due to problems or if it is a process that's so slow that it will actually take a week to complete?

Pushing bridge spans forward in this form is very slow, to the naked eye you'd never be able to see it moving unless you're standing right up next to the structure. Push too quickly and there's potential to topple the piers due to the momentum.

Great photos there from Wongm. Looking at the second photo, I start to wonder about the value of that long viaduct/bridge over the estuary, compared to cutting a bench into the northern bank of the river and building a short bridge to the south bank. I guess there was a good reason for not doing that?
cheers,
Rhino
